ill start with the pick up first when i cut a section out of it to lower it it moves toward the pulley side of the motor away from the flywheel is this right or do i cut a little bit and bend it to try and keep it all centered up...

next is there is a little tube on the inside of the pan what do i do with it and how much clearance dose it need from the bottom plate im welding on

I cut 2 1/4 inches out of mine. Then 'v' cut towards the bottom and leaned it in. That tube looks like a oil pump/pressure regulator feed back to pan. I cut mone at 45 degree angle from bottom of pan. I'll go take pic

You should keep it as close to the center of the pan as you can. If you move it away from the flywheel too far you won't have any pressure going down hill. I usually shut mine down going down hill anyway. Too far forward you wont' have pressure going up hill. Since it's shaped the way it is to start with, moving it back isn't a big deal. Do the fit up of the pick-up with the pan, minus the bottom, on the motor. Keep the strainer about 1/4" off the bottom of the pan. If you have a torch and if your careful you can bend the tube around some.
